Sorting and nodes

I am having a big problem with nodes not sorting correctly. I emailed support about this issue and it was recommended I export the whole tree as a new file. This corrected the sort issue and broke ALL of my links to nodes. The links now point to the wrong nodes and are useless. This seems like a pretty major bug, is there any fix for this?
